A few suggestions, borrowed from classical Greek cities:
--Chaeronea (battle where Alexander the Great beat the rest of the Greeks)
--Piraeus (port city of Athens)
--Potidaea (Corinthian colony, where the Peloponnesian Wars broke out)
--Phaistos (Minoan city)
--Pylos (City on the Peloponnesus)
If I had to pick one over the others, it'd be Chaeronea. Preferably in territory we conquer from someone else.

It's where I'm posting this quick bits from. Athena and Eos are particular favorites of mine
Good for military/captued cities:
Eris | goddess who personified discord or strife
Nemesis | the goddess of retribution
Nike | goddess of victory
Athena | goddess of wisdom, war, and crafts; patron of Athens (good foran eraly city and/or science city)
Eunomia | goddess who personified discipline or good government (maybe for the FP city)
Artemis | goddess of the hunt and protector of children (good for a forested food city)
Poseidon | god of the sea and earthquakes (post city with a volcano near maybe, or fist port city)
Hephaistos | god of smiths and metal-workers (good for a Iron Works or other high production city)
Dionysos | god of wine, mysteries, and the theatre (a must for a wine city if we have more nearby; good palce to home Shakespeare's if we get that far )
Great for maybe the first cities in those directions, or at the furtherst point in that direction of our lands:
Hesperus | the evening star
Eos | goddess of the dawn
Boreas | god of the north wind
Zephyrus | god of the west wind
I'll stop there before I go through the whole pantheon

Bump - I will be doing a new thread shortly specifically for city number two (my idea is to post a poll for each city name). Figured I would bring this back from the dead and let people get started again on ideas. Only a couple of turns to go boys and girls til city 2 is here....

I certainly want a city near a Mountain named Thermopylae, after the most heroic ancient age defense on record. A few hundred Spartans held off thousands off Persians for long enough for a combined Greek army to escape unharmed.
