Its a bit late now, but....
I just thought of this when I re-read some parts of the List V2.

In one section it was proposed that certain civs could be connected, so that a civil war in one would lead to the appearance of the other. Examples include Britain/USA/Canada, and Russia/Siberia.

If (maybe Civ4 or Civ 3 expansion ) you expanded this idea slightly you could use culture groups, such as Germanic (German, English, Austrian, etc.) Romance (Roman, French, Italian, Spanish, etc.) and Oriental (Chinese, Korean, Japanese, etc.) to name but a few. Relations within a culture group would be strong, and nations could have more than one culture group in a nation.

'Minor' Civilizations could be included in this system. Many complained that you could not pick Poland or Luxemburg because they had too few cities. In this system cities would be named for your culture group and not your civ. You could be Ireland of the culture group Celtic and have cities named Glasgow or Cardiff (once Irish names run out), or Polish (Slavic culture group?) and still have Warsaw, Kiev, and other cities that were at some point under polish control.

Any other suggestions?

this idea is stupid.
just to give a counter example,
Japan and China is in the cultrual group, but these two countries have very very very bad relationship.

japan and china are both asian (along with korean) but the two are VERY DIFFERENT cultures. it would be like saying that germans and spanish are in the same culture group. they're not.

both european? yes. . but NOT by any stretch, the same culture. japan and china and korea have been seperate cultures for THOUSANDS of years. their languages, while they share some common vocab, etc, are RADICALLY different from eachother. much further apart than say, french and spanish.
