Right click on the city. Under the units will be some options.
One of them is rename city

I was just wondering, is it possible to use blank city names, I found it extremely useful in Civ2 against Human players, but it is confusing having 200 cities named " ".

can you rename ai cities while they still controll them? like you could in civII with spies.
