In your Civ3 directory there should be a file called civ3edit.hlp located one or two files below the civ3edit.exe file. This is the help file (and very useful, IMHO)
If you want the changes to only affect new games then run the editor and save your mod as a scenario. Only games that use that scenario will have those changes.
If you want the changes to affect all save games (and this isn't recommended by Firaxis, by the way) then open up the file called civ3mod.bic in your Civ3 directory, make the rule changes you want, and save it over the old civ3mod.bic file (make sure you move it or rename it before doing this though, or else you'll have to do a complete reinstall to get the original rules back).
As for advance costs, I don't know what you mean by shields, but under the Civilization Advances tab there's a box labelled Cost that sets the cost for each advance and you can edit those. I haven't used that part of the editor, though.
