Set the fighters/jet fighters to Air Superiority (S). Their intercept range is 1/2 their operational range (2 or 3, depending on the fighter type) from where they are based. Stealth Fighters, of course, are not used for air superiority.
The probability of intercept is 50% (default), so it is possible that you have just been unlucky. This setting in the Editor is under General Settings under the "Various Unit Abilities" section. You do NOT want to increase this to 100%, except possibly for test purposes. (I have increased it in my games to 67%).
With the earlier versions of the game, there was a bug which prohibited Air Superiority from working at all. I do not remember when it was fixed, but it was fixed by version 1.21f.

Air superiority should work.
1. Make sure that you haven't used your fighters to bomb anything in the previous turn.
2. Make sure that the tile that the enemy bombers are hitting are within the operational range of your fighter.
3. Only one shoot-down attempt per fighter within the operational range.
4. Not always a sure thing to shoot down bomber when fighter is set to AirSup.
5. Make sure you haven't changed anything within the CivEdit that could affect your fighters abilities.

.... and if they use stealth bombers its only 5% chance of hitting them.

The probability of intercept is per bombing mission. Having more than 1 interceptor available does not increase your chance of intercepting any individual mission.

This was my first thought reading the problem.
Make sure to have version 1.29f (latest patch).
