Custom Faction Colors

Many the downloadable custom factons (e.g., Tobacco, Microsoft, Britain, Borg) do not have identifing colors - such as for flags, maps, etc. The flags default to transparent, and everthing else is just black. This makes the game very difficult to play.

Is there anyway to fix this, such as by manually adding colors to a file?
