Well, when you've researcheda tech allowing you to start making a secret project, click on a city (preferable with high mineral production), then click on the box on the bottom-left of the screen, scroll down and select the project. You'll start building it, but it'll take a long time, dozens of years.

But you can speed it up by cashing in supply crawlers.

A project can also be rushed with energy credits. In the same way that my Civ2 wonders were gold plated my AC projects are mostly transparent.
