My game is haunted by the ghost of a dead AI.
Really, I sh*t you not, my game is haunted by the vengeful Ghost of Abbu Shaief (or whatever his full name is)
I was playing a game as Cathage, standard map- 24 nations, 3 continental systems seperated by ocean, Regicide, anyway alot of stuff went down, empires arose, small nations crushes underfoot- Old "Two-Town" Babylon surprised us all by surviving these many game-years.... all this came to Arabia being THE World Don without question, and Russia being a fairly Capable and nuke-tooled nation to the south of Arabia, and north of the Arabian owned turf that used to be the Persian Empire of earlier ages.
But the thing is this- here's what I think happened anyway, deduced by some brilliant detective work, trajectoric-reengineering and strategic situation visualisation on my part:
Russia nuked Arabia, Abbu Saief unit destroyed- Arabia made into piles of rubble.
England nuked Russia, Chatherine killed, Russia made into piles of rubble.
Now these two civilisations are flattened, out of it, not the first time there has been civicide in this game, already at least six civs have been destroyed utterly- no problem there. But then- next turn round, who's knocking at my door asking to exchange world maps?
Abbu Saief! I check in the diplo-screen- he's there! I check in my Intelligence Agency, he's listed! I contact him and say I wish to talk horse, the guy's got no cities left!
Now, either the Abbu unit was captured like a Worker- which I don't think happened, or my game is now haunted by the vengeful ghost-king of a dead superpower.

I have also experienced this strange phenomenon. And coincidentally (or not), it was the Arabs that refused to die. They had no cities, but still wanted to negotiate. I figure it has to do with surviving units somewhere, even though all cities and settlers are gone.
In Civ 2, units were supported by individual cities. So when the last city was taken, the last units died. Civ 3 supports units from the national treasury, so as long as there is money in the treasury, the units and the Civ live on. This is my theory, anyway.
In my game, I had a lot of small cities, so I donated one to the Arabs. Eventually they lost it and were finally eliminated.

Try looking for a Settler on a ship somewhere. That seems to be a common way for the game to annoy people who think they've destroyed a civ.

I had the same problem in my last game: after the conquest of the last city of the Vikings, they remained avaliable in the foreign advisor!.
The solution to the enigma is the following:
1. Discover espionage and build Intelligence Agency.
2. Give the target civilization a small city as a gift.
3. Plant a spy.
4. Steal their troops location map!
It worked for me. Checking military advisor I discovered they had a caravel, a settler and a berserk unit. Then, I click on the caravel and it was near one on my cities with the settler and the berserk. Perhaps the AI is smart enough and was waiting to make and amphibious assault ...

From what I've read (it's never actually happened to me) they'll just sit there and do nothing. They won't even try to build a new city somewhere.
Another approach is to give them one of your cities, then conquer it when, or if, the Settler comes in.

It's very strange. I have downloaded your save game, and Abu is floating in the south pole!. Just pick your submarine near a french one near Hadreadum and Philadelphia and send then straightforward to the south pole. I declared war on the Arabs and attacked with the submarine, but I can't catch Abu! The two units share the square and nothing happens

That is wierd. I thought in regicide, if the king died, that civ was eliminated, no matter how many cites/units they had lefy.

I had something similar once. I had destroyed the king but still the zombie king asked for maps. Never i could see any city of hios civ. After I destroyed all other cities he was still happily asking maps. So I send out battleships, tanks... to look all over the world and look what I found at the south pole! A king figure just standing there! So I nuked him just to be sure (you never know with zombie types  ) Only after that I had conquest victory...

Thanks Pep, and everybody else who gave their heads a scratch or two on this one, that particular gamesave turns out to be strangely unstable for other reasons too, when I send my units to a certain part of the map (in-country of the Eastern continent, north of that pile of rubble and south of some other pile of rubble) it just crashes!
Anyway, it's all good fun.
