Refreshing cities
Is there another way to refresh the tile usage of all cities instead of going through all cities one-by-one?

If you mean have which tiles the city labourers are working recalculated then the answer is not directly, no.
If you set all the city governors ON and have them only control citizen mood, nothing else, then they do a fairly good job and will move citizens around. They are not perfect so it is a bit of a compromise but a lot easier than repeatedly doing it yourself.

Then I'll have to try the city governor...hehe
I was getting pretty tired of having to rearrange the tile usage each time I have cleared pollution.

Yep, this drives me nuts, too. I like playing without the governors and in late game, after clearing pollution, its the starvation message that remids me of it!
