By GooglieGod that's a professional looking document. You could've satisfied us all with a normal post.
Still, I generally agree with the CMC's conclusions drawn in that document, though I may have included special defenses in coastal bases (especially The Hive) since we are going to meet up with the Pirates eventually.

Can the pirates attack land bases directly from transports without any special upgrades? I haven't had much experience when it comes to pirates.

No, marines upgrade is still required for non-sea units.

Talking about coastal cities, one defense that are definitely needed are defensive probe units.

No - only naval yards give the extra defense against naval units (and Pirates get a free one in every base when they discover Doc Init)
(That's what is so neat about land bases on 1-tile squares, especially if you build a pressure dome on them - really confuses the enemy (would need amphibious ability to invade, and then, yes, a perim would give a defense bonus there)
