What about navigation through popups and plugins such as this site uses? Is that a good nav method?

Personally, I' a big fan of frames. They provide easy and logical structure, without the need to economize on the way the menus look.

That's a horrible method. Frames or no frames, each of those methods has a decent use. A good frames site can be great to use, but frames aren't too hard to mess up.
Pop-up and plug-ins, on the other hand, just flat out suck. Pop-ups are the worst of all, and plug-ins are almost as bad as the run-of-the-mill all-Flash site.

That would truly be cool. I think it's possible. My observation is that sites with login boxes is that if you hit enter after entering something into the login box it will verify the info and change that page. It should be possible to use the same code to make a text box that could be used as a command line.
One of my school friends is a javascript expert. I'll ask him as soon school starts for me.

How weird. it goes into some poly code routine if you press enter. The go button should work at least in IE. Probably I'd have to set up a function outside the form to make it completely correct.

You can get around the file size issue by making common parts of the navigation JavaScript includes. External scripts are only loaded once, and reside in memory thereafter.
Don't listen to St. Leo. Client-side includes are the way to go.

I have seen way too many sites which could defently use the use of frames. Frames makes it easy (and logical) to find around the site, though few sites would be worse if they use frames (Like Apolyton... I can't see no reason why Apolyton should have frames)
But on the other hand: If you're going to use frames, be sure to make them useable... I have seen tons of sites which uses frames, but in the ugliest way possible (e.g. the menu uses 50% of the window)
If you know how to use frames: Use 'em
If you don't: Learn it

I use SSI to build up navigation and content. Works great.
Nevertheless I use a lot of nested tables and transparent gifs for placing.

Personally, I have never seen any websites where frames actually improve the design and navigation.
For starters, it screws up bookmarking and navigation.
