The mastermind guy from Sentinel Worlds I: Future Magic. After weeks of playing my way across three planets, I found his invisible space fortress, battled my way through it to his throneroom, and then went one-on-one with him in psy-combat, destroying him with little difficulty. It felt soooooo good.
Of course, there was the little matter of the self-destruction device he triggered as he was dying.  Ieeee, run away, run away.

hexen's ettin was really cool to bash as well (in that long ago time of course  )
sewer monsters in stonekeep are the most horrifying beasts (and game in general actually) i've ever played

manic miner... one of my first games. i think i played it on sinclair's ZX spectrum with 16kB (that's KILObytes, not megabytes!!!) sometime around 1984. believe it or not, but the animation above was the real animation, just enlarged a lot  ... notice the detailed facial expressions of willy the miner. not even HL2 gets so much details
but now that you mention it: the mad telephones and some other 'units' with awsome AI (move up, move down) where cool enemies in manic miner.

There was one level towards the end of the game I couldn't do as an 8 year old. I downloaded an emulated version a couple of years back to play through the game all the way.

Manic Miner was one of my first game too. I played the C64 conversion, so I've never tried it on it's true platform.

Back in the days before PC games when you had to go to video arcades to get your video game fix, there was an arcade game called 'Berzerk'. The villain was 'Evil Otto' , a bouncing smilie face who chased you and would kill you if you stayed on one level for too long. I hated that.

I always felt guilty about my pigs in 'settlers', once the butchers was built and started his work - he seemed much too casual about his work, after all the effort i had spent in rearing my little porkers, to watch their numbers dwindle as you heard him chopping like a mad man
I'm sure if he had a bigger part in a game he(she?) would have made a great villian........

Mario's enemies Bowser and Wario are merely average, whilst Link's nemesis Ganon is quite a bit cooler. Especially in the first Zelda game. How many developers today would have the courage to have a totally invisible last boss that needed to be hit twice with the sword and once with a silver arrow?
But the best of the Nintendo baddies is Mother Brain. A standard premise done very nicely.
Robotnik was also entertaining to fight. You have to admire his persistance, and his awesome building skills.
Frankie 'the Bat' Niagra, in Max Payne is very cool; and tough. "Cartoon violence's a fascinatin' thing"
Both the Trickster and Father Karras from the Thief games are good, with Karras being my favourite. Him and his religion were deliciously insane.
The Ottomans from Europe Universalis are good, since I like to play Venice and Persia.
The Kadeshi in Homeworld were brilliant. Great ship designs, great voice, great level. I wish we had seen more of them.
