Not really (contrary to the help files). The main effect (as Louis points out) it has in practice is how the AIs attitudes are effected.

They were threatening... I can't remember if it was in the designer diary... that there would be some hefty bonuses if you stuck with Catholicism but that in the short term you might be able to get an edge on rivals if you converted to Protestantism. At least that was how I understood it.
